As a Software company and a Contract Research Organisation, we can perform all sample preparation and complex mass spectrometry experiments in-house using our state-of-the-art equipment and facility. The data is then analysed using our PEAKS Xpro software. Data analysis is included with every experiment. Additionally, our services are individually customised and tailored to your specific needs.

The abundance and presence of proteins in a sample offer crucial insight into the biology of a system. The identification and characterisation of thousands of proteins in a sample may allow for a greater understanding of the complexity that underlies biological systems. Our services allow for the identification and quantification of thousands of proteins even those in lower abundance that may hold biological significance. Custom digestion protocols: Your sample is unique, and your sample preparation should be too. We can help optimise all steps to ensure optimal protein and peptide yields and MS-compatibility
Target enrichment: A common method for improving the identification of post-translational modifications (PTM), such as phosphorylation, that occurs on a subset of your total proteome
Clean-up: removal of detergents and salts that may interfere with the performance of your peptide during MS
Fractionation: Sample pre-fractionation can reduce the complexity of your sample, increasing the number of proteins that can be identified in a complex mixture, and improving identification of low-abundance targets
Depletion: Some samples, such as serum or plasma, can benefit from the removal of high-abundance proteins that may mask low-abundance targets or biomarkers

Discovery or Targeted Mass Spectrometry: Find out what is right for you
Advances in mass spectrometry-based methods have expanded the limits of what is possible using mass spectrometry-based techniques. Depending on your research goals, we can help choose the best approach to maximise your chances of success.
Discovery-based: identify and quantify as many proteins as possible
Depending on your sample source and biological question, our scientists will work with you to customise and generate the best discovery-based (also known as bottom up or “shotgun”) workflow for your needs. Discovery based workflows form the basis of proteomics, and can be broken down into two subclasses of analysis – Data Dependent Acquisition (DDA) and Data Independent Acquisition (DIA).
Both DDA and DIA generate data that can be used to identify and quantify proteins in your sample. The number of proteins that gets identified depends on a host of factors including sample source, acquisition type, gradient type, sample processing, instrument type and methodology, however, up to 10000 proteins from a cell lysate or tissue is reliably possible.
We offer various quantification techniques as well including but not limited to:
- Label Free Quantification (DDA and DIA)
- Reporter Ion based Quantification (TMT)
- SILAC based quantification
Finally, we do offer specialised applications such as phosphorylation site identification and quantification, N-linked glycosylation site identification, and isomerisation analysis in experiments that can be discovery based or targeted for specific amino acids and peptide of interest.
Targeted Proteomics: monitor individual proteins with high sensitivity, quantitative accuracy, and reproducibility
Targeted proteins allows for the absolute or relative quantification of up to hundreds of proteins in a single run. It can be equated to doing as many Western blots, but in a single run and without the cost and troubleshooting of antibodies! In these methods (termed SRM or PRM), the instrument is tuned to monitor for specific peptides only, allowing the user to interrogate the abundances of specific proteins without interfering noise. Often times, these experiments are complimented with heavy labelled peptides which can be spiked into the sample in known amounts, and used as both a positive control and a reference point for absolute quantification.
Intact Mass
Our state of the art lab is also able to provide intact mass measurements for proteins and antibodies up to 150kDa. This can be used to confirm the sequence of a synthetically derived peptide, or validate the sequence of a de novo sequenced antibody.
Analysis
Every proteomics experiment done at BSI includes a database search and or quantification analysis. We will provide you the identified proteins and relative abundances. However, we do offer an extensive data analysis service in which our scientists will analyse your data, and prepare a complete report based on the findings. These analyses are completely customisable to the user, and will be discussed upon in consultation!
